I've used a program called "SEO Elite" in the past (2005-2006). I went to try find it again and was brought up with a bunch of junky looking websites.

I thought their url was: seoelite.com, which is the exact same program including their logo and version number.Anyways thats one program.

I like the tool from digitalpoint. I personally like IBP for seo tools and they have some good ranking tools.

GoogleRankings.com has a nice tool when it works, assuming you have a Google API key as well....

The Googlerankings web tool is nice but only the webmasters who have already signed up and received their Google API keys are able to use that tool. It works fast but it still is recommended to use the Google's own web interface for checking the web rankings and not using the softwares.

If you're out-of-budget then just stick to manual check-up.. it's tedious but at least it'll give you an exact results

For reporting to clients, I love Web CEO, not least because it allows yu to fully automate the reporting process. Of course the other tools in the system are usefull too. I've also used Ranking manager and IBP, but I found them to be a bit clunky.

For ranking reports i use IBP by axandra it's limited to 5 websites in the free version but if you need to report to clients then it's well worth upgrading to the full version as all reports are full customisable and can be made to look very professional with your company branding etc.

There are a number of other very useful tools in this program such as optimiser reports and SE/directory submitters to name but a few.

I use Web CEO as well from time to time to get a slightly different angle on necessary optimisation edits but i'm still using the free version at the moment.

Manual checking is really the only way to be certain of accuracy but if you have a number of sites it can be quite time consuming, i use a software ranking check to give me a general overview of progress and if anything in particular stands out as odd i do a manual check just to confirm.
